Berkeley Lab’s Joint Genome Institute (JGI) Division has an opening for a Metabolic Platform Lead.  Metabolomics is a central capability available at the Joint Genome Institute (JGI). This position is to lead the Metabolomics Platform and be accountable for Production metrics and continuing to advance this area of science.  The JGI is considered a User Facility and a large portion of this position is to assist external users accomplish scientific objections in metabolomics as a centralized organization funded by the DOE.


This Metabolic Platform Lead will serve as a Research Scientist in the Genomic Technologies Department to lead the Metabolomics Platform. You will manage this Platform’s group to expand metabolomic capabilities at the JGI. You will serve as a Mass Spectrometry Research Scientist expert and apply engineering, scientific and/or other technical concepts to develop LC-MS, MALDI and other mass spectrometry-related workflows for analyzing microbial metabolites and secondary metabolite production for the JGI and its’ users. You will provide scientific and technical support to JGI’s Microbial, Fungal, Plant and Metagenomics and other scientific research programs and interact with JGI collaborators to develop metabolomic applications tailored to their researchers. Will develop, optimize and standardize sample preparation and extraction methods specific for targeted compounds and classes of molecules (e.g. secondary metabolites, lipids, amino acids, etc) and microbial species, and transfer methods for high-throughput mass spectrometry by integrating liquid handling robotic automation. Will develop, optimize and standardize mass spectrometry instrumentation methods (LC-MS, MALDI, NIMS) for targeted and untargeted analysis of microbial metabolism, with exometabolomics being a primary focus in support of JGI user service. You will work closely with internal and external collaborators and customize experimental plans for mass spectrometry analysis of specific research samples. You will work with the JGI Informatics groups on data analysis and contribute and/or lead scientific publications. You will continuously develop metabolite atlases for rapid annotation and quantification of samples used in data analysis. You will continually evaluate existing protocols and design and implement new methods as needed. Position reports to the Deputy Director of Genomic Technologies.



What You Will Do:

Production and Research & Development 

  • Apply scientific, engineering, and/or other technical concepts to develop LC-MS, MALDI and other mass spectrometry-related workflows for analyzing microbial metabolites and secondary metabolite production.

  • Supervise team and plan, direct and assign work to team members for complex and broad-ranging initiatives and projects including the design, development and implementation of approaches and applications for overall metabolomics technology improvement.

  • Develop, optimize and standardize mass spectrometry instrumentation methods (LC-MS, MALDI, NIMS) for targeted and untargeted analysis of microbial metabolism, with exometabolomics being a primary focus in support of JGI user service.

  • Develop, optimize and standardize sample preparation and extraction methods specific for targeted classes of molecules of interest (e.g. secondary metabolites, lipids, amino acids, etc) and microbial species, and transfer methods for high-throughput mass spectrometry by integrating liquid handling robotic automation.

  •  Innovate novel extraction protocols and mass spec methods for problematic, non-standard samples (e.g. environmental samples w/ high salt, low concentration, acidic pH) and difficult-to-extract compounds (e.g. membrane-bound secondary metabolites).

  • Develop new high-throughput screens of metabolism by integrating automated liquid handling systems with NIMS and/or MALDI.

  • Implement new technology and new protocols into production.

  • Operate, maintain and troubleshoot mass spectrometry instrumentation.

  • Operate high throughput liquid handlers and integrate established as well as newly developed mass spectrometry sample preparation and extraction protocols.

  • Work closely with internal and external collaborators, customize experimental plans for mass spectrometry analysis of specific research samples.

  • Closely interact with computational and bioinformatics researchers to use mass spectrometry-based metabolomics analysis for functional genomics.

  • Analyze mass spectrometry data and prepare results for collaborators and publication.

  • Publish in peer review journals; contribute to scientific research papers and reports.

  • Keep detailed and accurate records and develop Standard Operating Procedures (SOPs).

  • Generate reports and present findings to collaborators within and outside of the JGI.

  • Continuously develop metabolite atlases for rapid annotation and quantification of samples used in data analysis.

  • Effectively communicate with the other members in the Metabolomics group and provide implementation plans that includes timeline, procedures, expected outcomes, and risks.

  • Participate in cross-team and cross-group collaborative projects within the DOE JGI as well as users’ projects.

  • Continuously provide input and suggestions in processing protocols, reagents and new automation protocols.

  • Summarize experimental results and present them at the group meeting.

  • Act as a liaison between scientists and scientific, technical, and administrative support within the organization.



Collaboration of Scientific Efforts 

  • Interact with JGI’s microbial, fungal, plant, metagenomics and other scientific programs to provide scientific and technical support.

  • Collaborate with JGI community sequencing users and bioenergy research centers to assist with specific research needs.

  • Work with the JGI Project Management Office to provide support and guidance on various scientific research projects.



What is Required: 

  • Ph.D. and/or equivalent experience in Analytical Chemistry, Biochemistry, Molecular Biology, or Bioengineering or a closely related discipline and broad knowledge and experience in metabolomics.

·       Technical expertise in mass spectrometry Demonstrated ability to conduct and perform collaborative research and effectively interact with members of scientific, instrumentation and informatics communities.

  • Excellent verbal and written communication skills, including presentation skills.

  • Demonstrated ability to lead, direct and coach a diverse technical and scientific team.

  • Demonstrated experience applying technical, scientific and engineering principles to evaluate and design new manual mass spectrometry protocols and develop new workflows.

  • Strong analytical skills to effectively evaluate data and present results.

  • Ability to successfully work independently and in a dynamic team environment 

  • Highly competent in the use of computers and related software programs; i.e., PC, Mac, and UNIX operating systems.


Additional Desired Qualifications:

  • Motivation to contribute to the development of the areas of research under the DOE mission.

  • Prior experience in publishing journals and articles, as well as developing research proposals.
