JGI & Berkeley Lab: A View to Fuel Innovative Science in the Public Interest

They say it’s all about location and Berkeley Lab has it all: a view above the San Francisco Bay, cool breezes, and world-class multidisciplinary science within a diverse and respectful research ecosystem of 5,000 people. Nearly 90 years ago, Ernest Orlando Lawrence, the inventor of the cyclotron, brought physicists, biologists, engineers, and mathematicians together in Berkeley above the University of California campus to tackle the most urgent scientific challenges. Today, after garnering 13 Nobel Prizes, Berkeley Lab has sustained and grown that tradition of open, interdisciplinary team science, exemplified by how the U.S. Department of Energy Joint Genome Institute (JGI) addresses the most pressing energy and environmental challenges using integrative genome science approaches. This summer, JGI takes up residence in the new, state-of-the-art Integrative Genomics Building (IGB) along with the U.S. Department of Energy Systems Biology Knowledgebase (KBase) to expand the frontiers of energy and environmental science in partnership with the worldwide community of researchers. Will you join us and be a critical part of our next groundbreaking discoveries?

The JGI is comprised of highly-skilled and diverse talent founded on a culture of scientific excellence, trust, curiosity, passion, and collaboration that drives our desire to advance scientific frontiers and make bold new discoveries with our users.

Working at Berkeley Lab has many rewards including a competitive compensation program, excellent health and welfare programs, a retirement program that is second to none, and outstanding employee development opportunities.  To view information about the many rewards that are offered at Berkeley Lab- Click Here.

JGI has an exciting opportunity for an experienced person to lead the team responsible for QA/QC of all of JGI genome sequencing. As a DOE User Facility, our mission is to support, enable, and amplify the scientific output of the environmental genomics community, and to provide timely, accurate and useful data to our user community.  We are looking for a talented, highly motivated candidate with a deep knowledge of bioinformatics high throughput genomics to join the Genome Technology group and manage the QA/QC team. The successful candidate will lead analysis efforts focused on maintaining and improving the quality and efficiency of JGI sequencing operations and will oversee thorough quality and assembly analysis of DNA sequence data produced by next-generation sequencing instruments. The candidate will lead improvements to data analysis systems; assess and improve existing tools, develop new tools, and provide a technical and analytical interpretation of data. The candidate must exercise independent judgment in determining methods and approaches to solving highly complex issues; set priorities and proactively plan for the proper operation of analysis software, and provide technical interpretation and guidance on complex data science problems. The candidate will be expected to support a broad portfolio of projects and contribute as a member of a dynamic, multidisciplinary team of biologists, bioinformaticians, computer scientists and software developers. Will report to the Analysis Group Lead.

What You Will Do:

  • Provide effective line management to a group of Data Scientists by hiring excellent staff and conducting performance management.

  • Create and develop a vision and strategy for the QA/QC group, provide strategic direction for the group and mentor team members.

  • Maintain a work environment that fosters diversity, creativity and innovation and ensures that DOE and Laboratory rules and policies are observed.

  • Investigate and resolve a diverse range of complex technical problems and collaborate with the production teams to assist with an experimental analysis and process troubleshooting.

  • Effectively lead and conduct investigations to resolve complex technical problems while interacting with groups across departments and with external vendors.

  • Work closely with other teams at JGI to improve data production and processing efficiency and to measure, insure, and improve data quality.

  • Recommend and lead efforts for system improvement that enhance the performance and reliability of systems analyzing and summarizing user data.

  • Identify and evaluate emerging technologies and explore new features that would create new capabilities and enhance data quality and utility.

  • Continuously improve analysis pipelines and tools to reduce computational requirements, increase automation, increase speed, and improve the accuracy and utility of results.

  • Monitor the quality of production data and define quality metrics for assessing library, process and sequencer performance and provide feedback to program leads and production teams.

  • Qualify process changes prior to releasing in production; monitor production changes once implemented, advise and troubleshoot as needed.

  • Lead the evaluation of new sequencing technology systems to provide input for Genome Technology procurements.

  • Build effective relationships with vendors to improve the products being evaluated.

What is Required:

  • Bachelor's degree in Bioinformatics, Computational Biology, Biochemistry, or related field with a minimum of 10 years of work experience, or an equivalent combination of education and experience. Advanced degree (M.S. / Ph.D.) preferred.

  • Demonstrated success managing and leading QA/QC and data analysis efforts in a scientific or technical environment with supervisory experience sufficient to effectively hire, train, coach, and performance manage employees.

  • Experience in the Research and Education or Higher Education sectors.

  • Substantial knowledge and experience in DNA sequencing and analysis, DNA assembly process and knowledge of next-generation sequencing technology.

  • Practical experience using statistics, bioinformatics and DNA assembly including the development of novel methods, tools and pipelines in a research setting.

  • Demonstrated expertise in drawing independent hypotheses from large data sets and substantiating them with statistical evidence.

  • Excellent public speaking and scientific presentation skills.

  • Proven ability to work on multiple projects with varying priorities while meeting tight deadlines.

  • Proficient in Python and familiarity with Perl, C/C++.

  • Proven background in bioinformatics and high-performance computing and broad computational science background, including: knowledge of Unix/Linux, data management systems, RESTful API development. Must have experience developing scientific software

  • Demonstrated mathematical/analysis background sufficient to produce valid conclusions from data produced by lab processes, instrumentation, and DNA sequencers.

  • Proven computer skills: knowledge of multiple platforms, programming languages, operating systems, including statistical software.

  • Demonstrated ability to provide technical guidance, mentoring, and leadership to staff

  • Ability to contribute to the development of multiple projects/pipelines.

Additional Desired Qualifications:

  • A minimum of two years of experience in a lead/supervisory role preferred.

  • Excellent problem solving, decision-making, and analytical skills and the ability to make sound judgments and recommend creative solutions to complex problems.

  • Ability to troubleshoot complex systems and data analysis problems.

  • Excellent analytical, organizational, and record-keeping skills with attention to detail; ability to collect, record, and analyze complex and varied experimental data accurately.

  • Effective communication and interpersonal skills with internal and external staff, users and collaborators.

The posting shall remain open until the position is filled.

Notes:

  • This is a full-time career appointment.

  • Full-time, M-F, exempt (monthly paid) from overtime pay.

  • Salary is commensurate with experience.

  • This position may be subject to a background check. Any convictions will be evaluated to determine if they directly relate to the responsibilities and requirements of the position. Having a conviction history will not automatically disqualify an applicant from being considered for employment.

  • Work will be primarily performed at DOE Joint Genome Institute (JGI) — 2800 Mitchell Dr., Walnut Creek, CA.
